Yeah, I'm gonna be that guy and push back a little on the premise. 'Best' and 'Metal Sonic redemption arc' kinda don't go together for me. His whole thing is being the perfect, uncompromising evil counterpart. Giving him a redemption arc fundamentally breaks what makes him interesting. That said, if you're dead set on the concept, 'Echoes of a Paradox' by Kyntak is probably the most competently written. It's a time travel mess where a future, ruined Metal Sonic goes back to prevent his own creation, which forces him to work with the Freedom Fighters. The writing is solid and the action scenes are great, but I still finished it feeling like I'd read a cool story about an OC that just looked like Metal Sonic. The voice wasn't there. It sacrificed the cold, single-minded drive for a more generic tragic backstory. If you want a robotic character grappling with morality, just read 'Determination' fics for Gamma. That's where the narrative weight actually belongs in the Sonic universe.
