Don't overcomplicate it. Read them in publication order: Ember, Torch, Reaper, Sky. The novellas aren't essential to the main plot's resolution. The graphic novel is a standalone thing, and the short story is a nice character piece but not mandatory. If you're a completionist, slot the Elias short story in after book two. Honestly, the series shifts focus a lot by the third book, so just following Laia and Elias's journey in the order Sabaa Tahir wrote it is the way to go.
Publication order works perfectly. I read them back-to-back as they came out, years apart, and that waiting gave each book's impact time to settle. The core sequence is solid on its own. You won't be lost just sticking to the four novels.
I'd argue the only must-read outside the main four is 'A Spark of White Fire'. It's a crucial emotional bridge for Elias, explaining his headspace going into 'A Reaper at the Gates'.
