I think the core of good tracking is asking the right questions of your story, not the software. Does this character's desire drive the plot? Does their change feel earned? Does the subplot's climax support the theme? A program can organize your answers, but it can't formulate the questions. So use whatever tool makes asking and answering those questions feel engaging, not like administrative tax work. For me, that's often the simplest one that gets out of the way.
